Quick question. Is there any location besides /wp-content/plugins/mainwp-pro-reports-extension/templates
to place the custom email and report template, so when there’s a plugin update they don’t get removed?

Sure, custom templates should be placed in /wp-content/uploads/mainwp/report-templates/ to avoid them being removed on plugin updates.
