In 5.4.0.4 Ignore plugins on a global level is no longer working.
It hides the update in MainWP, but is still sending ‘Daily Digest’ emails for the ignored plugin.
I am using the mainwp_updatescheck_sendmail_for_each_auto_sync_finished hook in a function to produce more frequent Daily Digest emails if that should matter.

We haven’t made changes in v5.4.0.4 that should be affecting the Daily Digest interaction with Globally ignored plugin updates.
The development team also believes that the usage of that hook should not be affecting this.
Would you mind opening a private Help Desk ticket so we can collect some additional information & investigate further?

Not sure in which version this changed, I haven’t used this feature in a few months, but it worked fine last time I used it.
No time now, but will open a ticket later.
