I have a couple plugins I use that are not in the WP repository, but, instead, come from Github. Is there an easy way, in MainWP, to see when those have updates as well?

Not at this time, no. I believe there is a plugin I can install that tracks updates for other plugins that live on Github.

if there is a plugin that would allow plugins for Github to see available updates, in theory, it could work and enable MainWP to reflect them. But at this moment, I can’t guarantee that it would work since I have never tested this.
I did some looking today and found a couple, but they are quite old. There are some paid services, but I don’t see anything that you just install and it works. I think I’m just dreaming.
Maybe there are some other users with more experience with this. Let’s see if someone jumps in and share their findings.
I only know there’s a Github Updater plugin and I think it’s this one: GitHub - afragen/git-updater: This WP plugin will update GitHub, Bitbucket, GitLab, and Gitea hosted plugins and themes but I haven’t used it myself (never needed).
WP Tavern has talked bout this plugin before so it should be worth a shot. Among other libraries available. If the plugins are yours, you can add a tracker to it that will do the same thing but I don’t think that’s what you are after.
